One factor to consider is how the data gets to and from the off-site  
storage.  If the connection isn't using SSL/TLS or some other type of  
encryption then your information may be flying through the air  
(literally with wi-fi) for anyone to grab.  Using the File->Encryption  
menu to encrypt your Moneydance data file should protect your data in  
those cases, unless you have an easily guessable password.

Moneydance doesn't care... as long as it looks like a folder/file to  
Moneydance, it can read and write the data.

If you are using iDisk to store your data file I do recommend turning  
on syncing so that your information can be used while offline.  You  
then have to be doubly-careful about making sure that you don't have  
two different computers overwriting the changes made by each other.
