Scott,

A trick that I have used is to pretend that the stock was sold at a 
price equal to my cost basis on an appropriate date.  Then I pretend 
that I purchased it at the same price in the new account, using cash 
transferred from the old account.  That will leave an erroneous date for 
capital gains purposes, but Moneydance does not distinguish between 
short and long term gains internally anyway.  The cash transfer acts as 
a money trail back to the old account to search for the purchase 
transaction.
