What kind of discrepancies are you seeing?

The most common errors I dealt with were initial balances and split 
transactions.

The initial balance problem may have been fixed by now; I don't know.

Split transactions -- especially those with many splits -- are in 
intractable problem with the QIF files which are the only way to get 
your data out of the Quicken prison. QIF files are basically 
incomplete, and MD has to try to match up the two sides of 
transactions. The more complex the transaction, the harder it is. 
Most people doing the conversion have to fix up a few accounts manually.
