OK, I did the same thing:
1. File -> New
2. Minimal Account Set
3. Clicked on Checking on the Home page
4. Clicked New Transaction
5. Entered '9500' in the Check # field, entered a description 'Test' and '3'
for the amount. Pressed Enter to accept the transaction
6. Clicked New Transaction
7. Tabbed to Check # field and typed '+'. Check # 9501 appeared. Entered
this transaction
8. Clicked New Transaction
9. Tabbed to the Check # field and used the <Next Check #> pulldown. Check
9502 appeared.
So on a Windows PC it appears to be working. I'm also using 2008 r3 (629).
Another thing to check is your Preferences. Select File -> Preferences... On
the General tab, the only item I have selected is the "Register Follows
Recorded Transactions" option. All other options are off.

I created a whole new file.... FILE ----> New
and then went to the checking account of that new file to run my tests.
If you restart, you may have to use FILE ---> Open to open the newly
created file (saved with a name you gave it the first time it got saved)
You might try that.... shouldn't mess up anything you already have.
